The topography of the Sanctuary is deceptive. Stellwagen Bank is the most prominent feature, but Tillies Bank and Jeffreys Ledge to the north of it also offer some additional shallow areas. Tucked between Stellwagen Bank and Jeffreys Ledge, in an area called Tillies Basin, are several deeper areas reaching down 600 feet (200 meters) below the surface. Difficulties in getting fishing gear into some of these areas has allowed a large numbers of invertebrate species to take hold and flourish in the depths.

Stellwagen Bank is the highest feature in the Sanctuary, although none of it pierces the water's surface. The most shallow part of the Bank is its southwest corner which has a depth of just 65 feet. The top of the Bank in this area is composed primarily of coarse to fine sand. Because of heavy fishing pressure, there is little three-dimensional growth of invertebrate species here.
